I skew myself toward building strong tanks, and acting as a damage sink and healer for teams. Here's what I do in a nutshell.
Manchu flies the Odyssey cruiser for maximum hull, and is specced for strong shields, strong defense, threat control, some offensive power (no attack patterns), and some basic sci abilities (mostly healing and resisting damage/holds/drains).
I run rotating bridge officers, and I have a different set of 5 bridge officers for different tasks...
For STFE Infected they are set up to do targeted damage to one opponent, so we don't blow the Nanite Transformers early, and set up to maximize damage resistance and deflect heavy plasma torpedoes, so I can remove, distract, and destroy if necessary the Tactical Cube in 1v1 combat so the rest of the team can deal with the spheres and gateway. My engineers are dedicated to healing. My science officers use hazard emitters, tractor repulsors (for the heavy plasma torps, and if necessary Nanite Spheres), and transfer shield strength (more and more healing). My tactical officers use two tactical teams, two torpedo high yields, and beam overload (all for targeting a single opponent). For Infected I use the Adapted MACO Mk XII set, the Borg and Romulan plasma torpedoes, anti-Borg Mk XII very rare disruptor beam arrays, the Romulan prototype beam array, the cutting beam, some antiproton beam arrays I found lying around, and a Hargh'Peng torpedo just for good measure. I realize this is a rainbow boat, but I like each of the procs that the various beams do, but I have my two tactical consoles set up for the plasma torpedoes anyway. I rotate my Eng consoles for the specific damage type I'm expecting. For Infected, I use two Monotanium Alloys (Mk XII, very rare) for kinetic damage, and one Electroceramic Plating for the plasma damage. My duty officers also rotate for the mission. In this case, I use projectile weapons officers and shield distribution officers in order to maximize those plasma torpedoes' potential, and to get that bonus heal using brace for impact (so if those heavy plasma torpedoes hit me, not only to do they do reduced damage to me, they might actually heal me).
This all comes together to allow me to go toe to toe with a Tactical Cube in elite, and win (eventually...). I've gone into Hive Onslaught Elite with this build, and after everyone else rage-quits, stick it out with those Tactical Cubes, and wear them down, killing them eventually. I believe this took about an hour as I recall, so it's not exactly practical. I can't get past those lance ships alone, but I can kill the cubes. I use this to pull the cube away from the group, allowing everyone else to deal with the spheres without having to look over their shoulders for those heavy torps of doom.
For STFE Khitomer and Cure, I trade in some of my healing abilities for stopping abilities, throwing in eject warp plasma, directed energy modulation, and swapping out targeted attacks (such as torpedo high yield) for beam fire at will, dispersal pattern beta, and torpedo spread. I swap out the Adapted MACO set for the MACO set (which has the graviton beam, instead of mask energy field) - again, swapping healing/damage resistance for stopping power. My doffs remain the same, as does my consoles, but I swap one of my anti-Borg disruptors for some plasma mines.
The purpose of this build is to allow me to continue to enjoy very good damage resistance to draw fire from the group and withstand the Negh'vars, Raptors, and Cubes, while being able to hold and kill the birds of prey and raptors. This build allows me to either protect the Kang or assist the group bringing down the Cubes by drawing and absorbing fire (my Threat Control is maxed out). Alternatively, in Khitomer, with this build I can easily stop and kill probes while simultaneously drawing and killing a Cube.
I have a third build that I use less often specifically for dealing with the Tholians. This will probably be changing once I pick up that Nukara Space Set. For now though, my strategy is basically to trap the spiders in a web of my own, using eject warp plasma, scramble sensors, and spread weapons. I switch to the Omega Force ship set for its offensive abilities and maneuverability. I also swap out my plasma torpedoes, Borg and Romulan equipment for quantum torpedoes, disruptor beams, and disruptor tactical consoles. My engineering consoles switch to more anti-tetryon defenses, and my sci consoles dedicate to shield healing to deal with the tetryon procs. The Tholians use beam fire at will, so targetable plasma torps don't work very well.
The only other build I ever use is designed for PvP fighting. That's all I'm going to say about that
Ganondorf works in much the same way as Manchu, except with the dual heavy cannons, Scorpion Fighters, or Birds of Prey he is considerably tougher, offensively speaking. His turn rate is his Achilles heel, but in the STFEs I find it's not much of an issue. With Ganon, I also rotate builds along very similar lines to what Manchu does. Ganon is capable of taking one side of Khitomer completely alone, often taking down not only the probes, but also both cubes and at least one of the transformers. Ganon is well set up for Kang defense in Cure, although his lack of maneuverability can be a problem if any birds of prey get past the main attack group. Unlike Manchu, Ganon has not only distracted the tactical cube in Infected, but has destroyed it 1v1 before the rest of the group could take down the gateway (granted, that was probably a PUG group, not my fellow Triforcers, but still, I was fairly pleased).
